Well, as I said, unconscious morphogenetic resonance can do the trick, or really just Akane explaining something Dr. Klim really stressed when he cameback to the future. As of now, it's really vague and does sound like a plot hole though... But it was speculated and I don't know if confirmed that the Luna character was and died at the Test Site. This means Sigma couldn't have met her during his training. And him knowing her prior to the VLR events is impossible since Sigma would recognize her instantly during the Nonary Game

Spoiler : Entire game :
The Sigma who has to prepare the AB project by himself is the one that hasn't experienced the events at the Nevada Test Site yet. Yet Luna has explicitly been said to be based off of a certain character from there, if I recall correctly. (I think Uchikoshi stated it or something, can't remember if it was in the game, maybe it wasn't and it's not a plothole). So... where did Sigma get that idea from? Unconscious Morphogenetic Resonance or something?
Spoiler : entire game :
It's more like a time loop.
He probably bases it off the android Luna he met. Then he meets the real one.

BEHOLD, the ULTIMATE CASE:MACFIA, an epic journey through time and space.
This... actually makes a lot of sense and seems to fill up the holes in each character's story perfectly. It could go interesting places, too. Thoughts?
Also, unrelated rant:
Spoiler : VLR :
I swear, how do so many people not get that Tenmyouji is Junpei's last name? Can people really not put two and two together anymore? Like, think about it for two seconds. It isn't hard.

Basically, the Department of Defense created an electrogolem and are using the blood-smeared moon to power an antimatter bomb so that they can stop a past pandemic which will end the human race. The game wants you to think that the Steel Samurai is the electrogolem, but he's just a guy that likes to cosplay and the real electrogolem is SPEED RACER! And Sigma is the scientist behind everything. (Well they ARE the only three alive in the ohnoezeveryoneisdead ending. )
Yeah.
...I'm surprised how not-totally-wrong this ended up being.
